Ahead of the meeting, Minister Flanagan said the Government would emphasise the importance north-south relations with EU leaders, as Britain negotiates its exit.
He'll be meeting with Northern Secretary Theresa Villiers, who was one of those backing the Leave campaign.
He'll also be discussing the peace process with First Minister Arlene Foster, and Deputy First Minister Martin McGuinness.
